We find ourselves in a not-so-distant future where New York has turned into a hidden paradise for a multitude of alien refugees from all corners of the universe. A secret government organization called the "Men in Black" is responsible for keeping the disguised beings in check to avoid disruptions in the balance of the human population. When an intergalactic terrorist arrives on Earth to steal a crucial object from one of his fellow aliens, the duty of apprehending him and subsequently saving the world falls upon an agent of the organization and a young former policeman who is his apprentice.
